This study presents a workload-aware, multi-criteria resource optimization workflow that aims to increase performance, reduce operational costs, and improve resource utilization within cloud-native HPC infrastructures. The proposed workflow is divided into five consecutive stages: workload classification, evaluation of cloud providers and instance types, configuration of the HPC environment, workload deployment and execution, and runtime monitoring. During the evaluation stage, four major cloud platforms, Amazon Web Services (AWS), Microsoft Azure, Google Cloud Platform (GCP), and Oracle Cloud Infrastructure (OCI), were compared based on scalability, computational performance, pricing models, and their suitability for compute-intensive scientific workloads. As an experimental case study, molecular dynamics (MD) simulations were performed using three GROMACS benchmark workloads. The implementation was done on AWS using the hpc6a.48xlarge instance type. Experimental results showed that in all benchmark scenarios, there was a significant reduction in execution time and also an improvement in computational throughput. Runtime observation of CPU usage, memory consumption, and storage I/O further confirmed the stable and efficient behavior of the system during execution. The findings indicate that integrating a provider-independent resource selection strategy with a structured cloud-native deployment approach can enhance the efficiency of scientific workload execution in HPC cloud environments. Future work will focus on comparative multi-cloud execution and cross-platform optimization strategies.
